I'm probably overseeing something, but why are some files like apache_ispconfig.vhost.master in both install/tpl and server/conf?

The reason is that these files get rewritten by the server process too when you change settings in system > interface config and as the install templates are not available on a system after initial install, these templates have to be in server as well as in install.
