Custom PHP variables are not apply when configured in Directive Snippet

This MR fixes problem when custom PHP settings configured in Directive snippets was not applied to php.ini of domain. Also fixes prefered order for the same PHP directives when they are configured in directive snippet and also in custom php settings in domain details.
